Comino, sandwiched between the islands of Malta and Gozo, is sparsely populated (save for a hotel or two) and offers a peaceful environment for walkers as there are no vehicles on this island. The natural beauty of the Blue Lagoon is, as many other popular tourist attractions tend to be, diminished when swarms of tourists are shuttled from Gozo or Malta for a day of swimming in this crystal clear water. Although the number of tourists is large, it is not so much that it does not warrant a visit. Most of those there are simply relaxing; swimming, sunbathing, sleeping, enjoying the scenery, and so, other than the boats warning of their imminent departure, the Blue Lagoon is quite serene. Comino is a quiet, peaceful sanctuary. If you are interested in "getting away from it all," Comino may be the place to do it, especially if you are staying over night, long after the last day trippers have left.
There are multiple water taxi services to Comino from the same area in which the ferry to Gozo departs. Rates were similar at all of the locations I found. Usually, the boat operators have a schedule of times that they travel to the island, and another schedule of times in which they pick up travelers from their designated spot around the Blue Lagoon. All of the boat operators I found had short detours (either on the way there or on the way back) showcasing the caves along the water. This will not take you out of the way, rather they just travel closer to the island to allow you to get a better look.
In short, although the Blue Lagoon is beautiful, so are many other shores and swimming areas in Malta. But if you are planning on being in northern Malta or Gozo anyway, I recommend you take a trip to this rightfully popular location.
